Eclipse looks completely different when run under root compared to my user.
It's like kde wasn't setup for root upon installation.
I'm running Suse 9.3 Pro.

You should not be running large graphical applications as root. Many will actually refuse to do so.
Root likely operates in that limited environment intentionally. They assume you'd be logging into root for emergency recovery purposes, so the usual bells&whistles aren't assumed to be available.

well how am I supposed to debug an application from within eclipse that needs to be run as root?
Depends why it needs to be run as root.
