I am facing a problem with ldap account, Some systems account running properly, but some systems it returns as "su: Unknown id: username". Please let me know how to start troubleshooting the same.

Not knowing much about your system, I would suggest finding the mapping for the LDAP server and the cannonical-name for the container for your users and confirm with openldap that those users are visible from your host.
